Job Summary

The Iafrate Lab in the MGH Molecular Pathology Unit is seeking a highly motivated Bioinformatics Scientist to join our research team. This position will focus on genomic and transcriptomic data analysis. The successful candidate will work closely with biologists, computational scientists, and clinicians to extract meaningful insights from multimodal datasets.
Key Responsibilities
1. Genomic & Transcriptomic Data Analysis
• Perform bulk RNA-seq, single-cell RNA-seq (scRNA-seq), and spatial transcriptomics data analysis
• Conduct Next-Generation Sequencing (NGS) analysis, including variant calling, gene expression analysis, and pathway enrichment studies
• Utilize bioinformatics pipelines (e.g., STAR, Cell Ranger, Seurat, DESeq2, Monocle, Scanpy) for data processing and interpretation
• Work with long-read sequencing (PacBio, Oxford Nanopore) and epigenomics as needed
2. Data Management & Computational Infrastructure
• Develop and maintain data pipelines for sequencing datasets
• Manage data storage, versioning, and retrieval in compliance with FAIR data principles
• Maintain documentation and reproducible workflows using Snakemake, Nextflow, or WDL


 

Qualifications

Required Skills & Qualifications
•    PhD (or MSc with equivalent experience) in Bioinformatics, Computational Biology, Biostatistics, or related field
•    Strong proficiency in Python, R and RStudio, and Bash scripting
•    Expertise in NGS data processing and analysis, including RNA-seq, scRNA-seq, and variant analysis
•    Familiarity with data visualization tools (Shiny, Dash, ggplot2, Matplotlib)
•    Experience working in Unix/Linux environments and using HPC/cloud-based pipelines
•    Experience writing code using good programming principles (refactoring, unit testing, version control)
•    Strong organizational skills for handling large and complex datasets
•    Ability to collaborate effectively in a multidisciplinary research team
•    Excellent oral and written communication skills

Preferred Skills 
•    Knowledge of spatial transcriptomics technologies (e.g., Visium, CosMx, MERSCOPE)
•    Familiarity with Linux system administration with networking
•    Familiarity with database management (SQL)
•    Familiarity with machine learning / AI for genomic data analysis
